Columbia University has a crew (rowing) boathouse facility somewhere up near the north tip of Manhattan - you might be able to work something out with them, perhaps by joining their gym?

I'm not sure if the above places do /month storage, as their websites only mention yearly memberships.

The Sebago Canoe Club is nonprofit and looks fairly reasonable, with a $70 imitation fee, and $175 yearly membership fee. On top of this, 'boat' storage is $75 for inside and $50 for outside storage on a rack. You also must complete 15 hrs of volunteer work at the club per year. This club is right on Jamaica Bay. I'm thinking about purchasing a kayak and joining this club.

The New York Kayak Club is on the Hudson R (UWS) and is $650 per year.
